IGB Preferences allows configuring display of read alignments.
Sometimes it is useful to use color to indicate strand in RNA-Seq reads. The image below shows IGB configured to display plus and minus strand reads using different colors. Users can choose the colors on a track by track basis. These data were loaded from a custom QuickLoad site.
